Omg, what a richly imagined and tremendously well-crafted story! Your prose is beautiful, and your alternate canon weaves in such an abundance details from Doyle so cleverly!
It was harrowing to watch Holmes's worst failings cultivated and magnified by the dark, addictive magic of the Tree. Although Holmes might not have deserved Watson's forgiveness, he clearly quite desperately needed it. And he made good use of it -- it was moving that, in the end, his determination to protect Watson gave him that 'brief moment of sanity and strength,' to borrow a phrase, that he needed to break free at last. :)
